# Shopify Inventory Management: A Real-Time Sync Workflow

> Shopify inventory management with real-time sync: connect warehouses and marketplaces, map locations and SKUs, and stop oversells. Full setup workflow inside.

Instead of reconciling stock counts across warehouses, marketplaces and POS every morning — and losing sales to oversells while you do it — connect Shopify to a real-time inventory layer so every channel sells from one accurate number. This workflow guide covers the setup end to end: connecting your inventory source, mapping locations and SKUs, choosing the sync trigger, and monitoring drift before customers find it.

**TL;DR**

- Real-time sync keeps Shopify, warehouses and marketplaces on one stock number.
- Prerequisites: Admin API credentials, locations enabled, SKU hygiene before go-live.
- Watch rate limits: bulk imports, not single-item calls, are the failure point.
- Sync both ways or oversells return through the marketplace back door.
- Verify with a controlled oversell test before trusting the setup.

## Before you start

- **Admin API access:** an app with `write_inventory` and `read_inventory` scopes, or a middleware platform (middleware handles the plumbing; a custom build handles multi-warehouse logic that off-the-shelf apps cannot).
- **Locations configured:** every warehouse, store and 3PL defined as a Shopify location before mapping — locations created after go-live break mappings.
- **SKU hygiene:** one SKU = one product variant. Duplicate or reused SKUs are the most common cause of silent cross-channel oversells.

The gotcha that bites mid-setup: Shopify's REST inventory endpoints are rate-limited per store, so syncing item-by-item in loops gets throttled exactly when order volume peaks. Design for batched updates from day one.

## Connect your inventory source

1. **Identify the system of record.** Pick one source of truth — your warehouse management system, 3PL platform or ERP. Two systems both allowed to write inventory is the root cause of most sync failures.
2. **Create the API credentials.** In Shopify Admin, open **Settings → Apps and sales channels → Develop apps**, create an app, and grant `read_inventory` and `write_inventory` scopes.
3. **Establish the connection.** Middleware platforms connect via their native Shopify integration; a custom build talks to the Admin API directly. If your warehouses span multiple regions and custom allocation rules, a custom middleware build is the path we implement — see our [Kayme Magento-to-Shopify migration](https://syndelltech.com/case-studies/kayme-magento-to-shopify-migration/) for what a replatform-plus-integration project carries.

Result: your source system can read and write Shopify inventory through authenticated API calls.

## Map locations and SKUs

1. **List Shopify locations** via the API and record each location ID.
2. **Match every source-system warehouse to exactly one Shopify location.** One-to-many mappings (a 3PL shipping to two Shopify locations) need explicit allocation rules — do not leave defaults.
3. **Build the SKU cross-reference.** Source SKU, Shopify variant ID, location — one row per combination, stored where the sync job can read it.
4. **Load the baseline.** Push current on-hand quantities for every SKU-location pair once, manually verified, before enabling automation.

Result: every source SKU has exactly one Shopify inventory record it is allowed to update.

## Set the sync trigger and rules

1. **Choose the trigger.** Real-time webhooks (orders, refunds, inventory updates) keep sub-minute accuracy; scheduled polling every 5–15 minutes is cheaper and adequate for most single-warehouse stores.
2. **Sync both directions.** Inbound pushes source stock into Shopify; outbound pushes Shopify orders and reservations back to the source. One-directional sync is how oversells return through the marketplace back door.
3. **Set safety stock per location.** A buffer of 1–5 units on fast movers absorbs sync latency; express it as a rule ("never list below N") rather than a manual adjustment.
4. **Batch the writes.** Group changed SKU-locations into bulk inventory writes; throttle to stay inside API limits at peak.

Result: stock changes propagate within minutes, in both directions, without manual intervention.

## Verify and monitor

1. **Run a controlled oversell test.** Set a SKU to 1 unit, sell it on a marketplace, and confirm Shopify drops to 0 across all channels within your sync interval.
2. **Reconcile daily at first.** Compare source on-hand against Shopify for every location; alert on any variance above zero.
3. **Log every sync event.** A permanent write log is what makes 3 a.m. stock disputes solvable in minutes instead of days.
4. **Alert on sync failure, not just variance.** A silent API error means the last snapshot becomes the truth — alerting on job failure catches it before reconciliation does.

Result: a monitored pipeline where drift is caught in hours, not by a customer service ticket.

## Sync POS and marketplaces through the same layer

The same pipeline covers Shopify POS: store sales decrement the central inventory and every channel updates within the sync interval. Marketplace listings (Amazon, eBay, Etsy) follow the same pattern — marketplace channels connect to the middleware, not directly to Shopify, so all channels draw from the same number. Retailers running POS plus two marketplaces typically see oversells disappear entirely once one direction of the loop (outbound order sync) is live.

## Troubleshooting

- **Stock shows negative on a marketplace.** Outbound sync lag — shorten the polling interval or move that channel to webhook triggers.
- **Variants revert to old quantities.** A second integration is still writing inventory. Audit apps and connections with `write_inventory` scope and remove the loser.
- **API throttling during sales peaks.** Writes are not batched. Move to bulk operations and queue writes with retry.
- **New SKUs never sync.** The SKU cross-reference is missing the row — automate SKU onboarding as part of product creation, not as a manual step.
- **Time-zone drift in reconciliation reports.** Timestamps are being compared across systems in different zones; normalize to UTC in the log.

## Customize your workflow

Once the core loop holds, add the layers that pay back fastest: demand-based safety stock (buffers sized by SKU velocity instead of a flat rule), multi-warehouse order routing (allocate to the location that minimizes shipping cost), and low-stock forecasting tied to purchase orders. Each is an increment on the same pipeline, and each moves inventory management from firefighting to planning. If your catalog, warehouse count or channel mix has outgrown middleware templates, that is the point where a custom build earns its cost — [talk to Syndell](https://syndelltech.com/) about scoping it.

## One last thing

The cheapest inventory accuracy upgrade is not software — it is deleting the duplicate SKUs. Before evaluating any integration, count how many products map to more than one SKU across systems; teams routinely find that cleanup alone removes half their reconciliation exceptions.
